Message-ID: <5693B8A8.3090504@kth.se> Dear SocBiN, Dear SciLifeLab, We, Lars Arvestad, Lukas Käll, and Olof Emanuelsson at KTH, will give a course named "Analysis of data from high-throughput molecular biology experiments" 7.5hp, course code BB2490, starting 20 January 2016 and finishing 18 March. The course starts really soon, but we have some seats left! The course will cover how to analyze (i) massively parallel sequencing data (e.g., assembly, RNA-seq, ChIP-seq) and (ii) mass spectrometry data (e.g., peptide identification and quantification, post-translational modifications). There are 11 lectures, 4 computer exercises, 3 seminars, and one project. The project is done in groups of 3 students, with real data and the results will be presented in poster format at a "poster session" towards the end of the course. We require student presence and active participation at most events. Most of the activities will take place at the KTH-AlbaNova campus. These samples may have be obtained from such diverse locations as the vertebrate gut (e.g. human or fish), from the depths of the oceans, from the soil somewhere on earth and so forth. Recent advances in DNA sequencing technologies have enabled very large amounts of such data to be obtained for analysis. Extracting biological meaningful information from these huge datasets involve hard computational challenges that can only be solved by good algorithms and efficient parallelization. Interpreting the data correctly can advance science by a better understanding of, for example, the diversity of ecosystems or how the immune system responds to exposure to microorganisms. We are seeking a highly motivated candidate to develop new or improved algorithms or tools for metagenomics with improved functionality, accuracy or speed that will be valuable for the scientific community. This is an opportunity to develop open source software in areas like error detection and removal, clustering, searching, classification, genome assembly as well as other areas of metagenomics. We have already contributed with tools like Swarm and VSEARCH. The successful candidate will be embedded in a vibrant bioinformatics environment connected to two Norwegian Centres of Excellence, and have access to first-rate computational infrastructure. The position is associated with the Centre for Computational Inference in Evolutionary Life Science (CELS) at UiO. The work will encompass development, implementation and application of data-analytical pipeline for non-targeted metabolite profiling including data collection, pre-processing, statistical analysis, visualization, compound identification and data interpretation as well as integration of the metabolomics data with other analytical results depending on the study setup. The main focus of the applied projects will be on studies with food and nutrition research. A suitable candidate would likely hold master's degree in bioinformatics/chemometrics/statistics/computer science, and have strong interest in biological sciences. The PhD project will be supervised by Dr Kati Hanhineva (Department of Clinical Nutrition, LC-MS metabolomics center) and Dr. Jussi Paananen (Institute of Biomedicine, UEF Bioinformatic center). This is a Researcher position of 3 years (with possibility of extension) at the Norwegian University of Life Sciences, Ås, Norway. The project “Towards the Digital Salmon: From a reactive to a pre-emptive research strategy in aquaculture (DigiSal )” is part of Digital Life, Norway's first call dedicated to systems biology. Effective management of data and model resources is key in this endeavour, and DigiSal will initiate The Digital Salmon: A knowledge base of salmon genetics and physiology, interfacing closely with complementary databases, repositories, and research infrastructures such as ELIXIR. This knowledge base is a key deliverable of the DigiSal project, and the long-term ambition is that it will enable aquaculture industry to quickly address emerging challenges, quickly reanalysing existing data and identifying knowledge gaps to rapidly acquire required new data.
