Two temporary position as senior engineer are vacant for three years, with a possibility of prolongation. The positions will be part of the Oslo bioinformatics Elixirteam. The Oslo bioinformatics Elixir team is part of the Biomedical Informatics (BMI) research group at the Department of Informatics (IFI) at the University of Oslo.
The Elixir2 project is part of a European bioinformatics infrastructure program to ensure timely sustainable use of data and bioinformatics tools for life sciences. ElixirNorway is jointly funded by the Norwegian Research Council and the partner universities and organizations until Oct 2021. A main goal is for the Elixir Norway infrastructure to transform into a more permanent structure after that time.
Project description
The two positions will be part of the Elixir development team at the University of Oslo (UiO), participating in the development and implementation of functionality for various national and international solutions provided by Elixir Norway, including:
Solutions for data management and analysis of sensitive data connected to the Nordic collaborative project Tryggve.
Participation in development of a national database of DNA variation in Norwegian individuals
Development and maintenance of workflows related to High Throughput Sequencing (HTS) or Systems Biology, both within and outside an international Python-based end-user framework called Galaxy.
Taking part in the development team of Python-based statistical genomics tools (The Genomic HyperBrowser, which is based on Galaxy, as well as tools and file formats for managing genomic datasets (the GTrack ecosystem).
Taking part of a national development team of main Elixir infrastructure aimed at Norwegian researchers: National e-Infrastructure for Life Science (NeLS)
The exact project allocations will be made after an overall evaluation of the qualifications and motivation of all members of the Elixir development team at UiO, after the positions have been filled.
We are looking for both system developers and engineers, preferably with a background in bioinformatics, although this is not a requirement, as well as strong bioinformaticians with a solid computational experience/background.
Qualification requirements
Relevant master degree or above in informatics or bioinformatics from college or university - relevant experience can weigh up for lack of formal education.
Important Competence:
Professional software development experience in Python.
Solid competence in Java: Oracle Certified Professional/Associate, Java SE Programmer, or equivalent proven competence.
Open source development, including git/GitHub-based version control
Experienced user of Integrated Development Environments (IDE), e.g. PyCharm, IntelliJ, Eclipse
Working experience with continuous integration: Jenkins, Travis CI, or similar.
Experience in Test-Driven Development (TDD), Agile methodologies, Design Patterns, and System architecture
Solid experience in Docker image building and container management
Experience in High Performance Computing (HPC): Slurm, HTCondor, PBS, or similar.
Experience in High Throughput Sequencing-related analysis
Workflow development/design in High Throughput Sequencing/Systems Biology, etc., in e.g. CWL, Galaxy, or similar workflow engines
Galaxy development and Galaxy community participation
Solid experience in Linux
Excellent communication skills in English, both oral and written.
Preferred competence:
Professional experience with Spring: Core, AOP, Boot.
Statistics, Scientific programming, R, NumPy
Experience in other container platforms, e.g. Singularity and uDocker, and package management with Conda/BioConda.
Experience with code analysis tools: Checkstyle, or similar.
